I have files for my 3ds SD Card that were from a prior firmware, including the DCIM, Private, and Nintendo 3DS folders. My question is that if I replace the files in my current, up to date, O3DS, will it revert back to the firmware that are on the files I have?

No, unfortunately the firmware is stored on the 3DS itself, not on the SD card.
