Is there a way to see which patches are loaded from atmosphere/exefs_patches?
I downloaded the patch for Mario35 and am not sure how to check that it's working.
That seems very unlikely. Drive parameters are saved on the drive.
One other option is to remove the drive from the enclosure, plug it into a computer and modify the parameters. Then you can put it back in the enclosure.
Did you try disabling it with CrystalDiskInfo? If you can set the APM mode to "maximum performance", that disables standby.

Does anyone have a theme that hides the menu bar at the top? I have everything set up the way I want and when I use the lock, it's still possible to change some things like the viewing mode.

The version that passed signature and hash checks doesn't work. Another version that didn't pass, does work. I checked the files and the only change seems to be that the title rights were removed.
I was able to find another source but it didn't pass signature tests. It looks like the Content.Program was changed but hashes are correct.
The SD card is FAT32 and I haven't had any trouble with it.
Using firmware 16.0.2 and AMS 1.5.3 with up to date sigpatches.
I wanted to try the original Minecraft for Switch but I can't launch the game. It closes with "the software was closed because an error occurred". The version I have passes signature and hash checks.
Any ideas?
I'm going to keep looking. Maybe there is a setting.

You copied the emuNAND part but what about the rest of the SD card? You need all the atmosphere files.
