So the question is, could you remove the Pikmin part and replace it with another GCN game and create an iso that still works? That would allow you to play any GCN game without a GCN controller and be able to boot them from USB loader.

The version of Ocarina with USB loaders does not support codes over 256 lines. I assume you are trying to load a codeset larger than this. For the large codesets such as Brawl+ or bBrawl, you need to use Gecko OS 1.9 and a disc based version of the game.
I have had this same problem with cIOS rev12. It never completely freezes, if you wait long enough it will work, but I think this is fixed in a different cIOS. Apparently rev12 is the slowest cIOS and it is causing the multiplayer menus to be very slow
Its only needed for games that crash the usb loader using IOS reloading such as Mortal Kombat, Red Steel and a handful of others. Games that dont crash have no use for this

There are ways to create a "shortcut" for your USB loader on the main system menu or even "shortcuts" for particular games. Maybe that will help you. Look for a USB loader forwarder to launch the loader from the main menu, or look at loadstructor to launch individual games.

Personally, I use 12 also because it fixes games that require a disc in the drive (Metroid Prime 3) and I've not noticed much of a difference over 10 but some people say that its slower.

Send yourself an email! The slot lights up when you have a new email. Send an email to [email protected] where the X's are your 16 digit FC. Now never open that email and your slot will always be lit
