I tried just using disc 1 from the one I downloaded, but it breaks autoswap because it has a slightly different ID than my legit copy.

Also of note, the legit discs actually show "Disc 2" and "Disc 3" in the storage settings, whereas the converted ISO does not.

On that one, there are 2 .data folders with different names. But in the iso2god converted one, the .data folders have the same names. And the same size and file count for some reason (but different hashes), the legit ones have different file counts and size.
