I'm just trying to convert a .3DS into a CIA and I used to do it with Cubic Ninja but I have no idea how to do it now that I had to return the game, I don't have Menuhax or anything installed into Sysnand since it's so risky
get the latest release of Decrypt9WIP, put "Decrypt9WIP" in "3ds".

menuhax is not risky, in fact it's recommended you use that. since you apparently don't have it, use browserhax. also, you should install menuhax in sysnand using that while you're at it.

Okay, everyone, we have a new release. This is, again, a big one, containing various stuff of high public interest. This is new:
  • GBA VC Save dumper & injector
  • NCCH/NCSD -> CIA converter (this converts .3DS files to .CIA) (thanks @ihaveamac for doing basically all the work)
  • Cartridge -> CIA dumper (thanks @ihaveamac for this, too)
  • Dumping feature for Nintendo DS cartridges (thanks osilloscorpion & @idgrepthat)
  • New CTRNAND transfer features - this will soon play a big role in downgrades and obtaining otp.bin (thanks @dark_samus3 for starting this, testing, and useful advice, also @al3x_10m for countless hours spent testing this)
  • Improved warnings system with colored warnings and special warnings for A9LH critical operations
  • New Any Padgen feature, allowing you to create any kind of XORpad
  • New sleek 6x10 font (thanks dark_samus for the discovery and initial testing)
  • New work folder system, main work folder is now /files9
  • Fully updated readme file
  • Countless smaller and bigger fixes and improvements
Release Note (1): As I know that the new font is not liked equally by everyone, I included an additional release archive compiled with the original font is included. In the future, you will have to compile yourself for custom fonts, but it is not that complicated (see readme).

Release Note (2): The new main work folder is /files9, which will work with all of my tools (once updated, of course). The new game directory is /files9/D9Game. Older work folders still work (if the newer ones are not available), but it is encouraged you switch to the new work folder system.

So to update from an older version I just drag and drop the Decrypt9WIP Folder from the zip file to my /3ds/?
The only file I have in my SD card is the Decrypt9WIP.dat file in the root from an older version(following plailect's guide) and.3dsx and.smdh at my /3ds/ folder

So I just downloaded decrypt9 as part of Plailect's guide (in part 3, section 2, for the first time), but when trying to launch from the homebrew menu, it just gives me a black screen after a second or so and then doesn't progress. Should I try an earlier version? Other steps? I have tried launching it with both font versions multiple times ~5 or so. Should I just keep trying?

EDIT: reverting to the previous version of decrypt9 (2016-6-26), starts up fine. strange.

Replace whichever decrypt9 entrypoint thing you use (bin for a9lh, 3dsx for homebrew, dat for mset/direct browser launching or whatever its called)

Twlsavetool has been around for about 6 months (dumps and injects save files into ds carts)

And FBI can extract and inject DS carts save data too. Most people don't know this or ignore it. It's fairly easy with that one.

It's finally good to have a stable release. This is a major update :)

doesn't matter to you, but that doesn't mean it doesn't for someone else.

@Sonic Angel Knight yes it's a new release, so a new stable.
Thank you sir ummm I have a mac. :)

Sometimes i forget to update my paload files but i think i will keep watching this one as it seems to get better :)
Also i was wondering since it keeps including new tools that do other things like the cart dumper, and the emunand stuff, will this eliminate the use of things like uncart and emunand9 or hourglass?

Is the aim to be a all in one tool?

Stable release, nightlies are only at https://d0k3.secretalgorithm.com (which seems to be down, for the moment)

It does matter, since stable releases are less likely to have bugs and issues, also, if it doesn't matter then why comment in the first place?
No it does not matter it's ignorance to only use stable releases as one example Luma3DS v5.5 has a bug saying u need to update when your already on latest fw
