I was unaware there was a native port of Dolphin.

I can't get it to play games from usb. It won't allow me to even scan the usb device.

That's cause at the moment games need to be booted from the Ps4 HDD.

Copy your games to the HDD at /data/DolphinPS4/games/

Ah thats good the dev needs to update the github page then as it still says to boot from the HDD

OOT is working great... MM seems to be funky and might crash from time to time, at least under randomizer settings.

Updated to add PS4SX2, and a perfect dark port!

EDIT: Update again. Added Twilight Princess, Dark Cloud, Crema (no builds atm) and Resonance to the list.

What's the best method for running PS2 games now? PS4X2 (emulator) or easy-ps2-fpkg (official emulator in fpkg)?

fpkg imo. I wouldn't consider PS4X2 playable atm

Recently RPCS3 was added to ps4, i havent tried it yet but it looks like it runs alright. you need ps3 firmware tho, but you can get it from sonys official website and also you need to compile it yourself and also the first time you boot a game it takes a while to compile all the ppu modules.
