I thought Kingdom Hearts had a fairly good story. The game play wasn't anything to brag about but it wasn't awful.
 
Have you played the Professor Layton games? The story is pretty bizarre but it makes for a interesting game.

There is also Hotel Dusk: Room 215 and Another Code.

I've played Hotel Dusk.
I never really gotten to play Another Code/Trace Memory.

I forgot! The Phoenix Wright series were awesome!
Time Hollow was good too.

Never really played chrono trigger or final fantasy.
 
I've never tried IV, but both got good ratings, so after you're done with one try the other.

Shin Megami Tensai has multiple endings and a pretty decent story line. Don't know if you have to play the others though.

Luminous Arc 2 is pretty okay.
