Aside some extreme emunand hacking and rewriting,

you won't get around booting sysnand atmo and checkpoint\jksv to write them back

Protip:
Write them in Emunand first to see if they work.
I always dabbled with sysnand as lil as possible.
Better safe than sorry !

Isnt it possible to get acces to th files directly from the payload?

You must hack the switch to do that or have another hacked switch and have the same Nintendo profile on both Switches and share the game save between them.
They are trying to write back a save they created on an emulator.

OP:
usually saves go into:
microsd:/JKSV/

For example Megaman Zero/ZX is:
JKSV/010025C00D410000/*

Howto (from my mind):

1.) To be able to write saves back, you need to have started the game in "normal switch" mode (sysnand) i.e. booting w.o. rcm. and have a save file created that can be overwritten

2.) Copy the pc save into the JKSV folder (that fits your game) (overwrite the existing folder for the game)

3.) Boot hekate and -> sysnand

4.) Turn. OFF WIFI (just to be safe)

5.) Boot homebrew launcher by launching the photo app

6.) select jksv

7.) Find the game

8.) write back

I wish I had my switch with me then I'd make a video...

Shame I can't help much further...

But I really dont want to boot in sysNAND with CFW running.
It doesn’t hurt anything. Nobody has been banned for running CFW on Sysnand. SciresM himself goes online with his. It’s Piracy and cheating that get you in trouble. Not Atmosphere.

e: ohhhhhh. I remember you. The guy who likes to play Switch on hard mode. 😉

Your issues are self inflicted, man. Most of the patterns for doing things will include a hacked switch. There won’t be a ton of practices that avoid it so you will have to figure it out. 😃

If wifi is off, it should be ok.
I restored many saves, and helped lit savegames from one nintendo account to another (nintendon't I do!).
Switch is still unbanned.

In order to boot Hekate you will need to hack your switch. Once you’re hacked you might as well use JKSV and avoid the pain.
Yep. Best course of action really.

I don't think there is a "save management payload app"
(probably hard to impossible to make....)

At worst:
I think there are people on ebay that offer "save" services, if yu send em your pc save, they can probably help

Maybe some tech savy person you know can copy the save for you ?

Wasn't it possible to just make a sysnand backup with Hekate, then use HacDiskMount to navigate through the saves and modify them on a PC and then use Hekate again to restore the sysnand backup?
I think I've done this but many years ago...

You really have to boot SysNAND to "inject" a save file. I had to do it with MK8D. By far, I haven't got issues. EmuNAND is separate from SysNAND.
