Hacking OLD3ds NAND verification

I am currently trying to organize my NAND backups, but I failed to organize them right in the first place. How can I check if I made any changes at all, like cia installations and gba firm modifications?

CIAs aren't installed to the NAND, they're installed to SD, so no need to worry about that.
As for "GBA firm modifications", can you explain/elaborate on that?
You can check differences between NAND dumps with SHA-256. If you use GodMode9, you can go to the NAND dump's location, press A, and press A on "Calculate SHA-256". This will take a while. Then go to a different NAND dump and calculate its SHA-256. If there are differences between the two, it will let you know.

As for "GBA firm modifications", can you explain/elaborate on that?

I think I made some NAND modification in the old days. At this times agb firm patches made it possible to load costume made roms before luma integrated on the fly patches like witheliste modifications to load out-of-region cartridges.

Why even keep multiple backups of the NAND? Only keep one that is good, no need for more.

that's right, but now I have to deal with these unorganised/false named backups ;/
Does your 3DS work fine at this point with no issues whatsoever? If so, delete them all and dump a new backup:P

My point is to make my o3DS as clean as possible, and start all over again to get the most out of it! Didn't want to get banned anytime soon.

What do you mean as clean as possible? As long as you don't cheat online or don't try to hide playing pirated games, then you have nothing to worry about! To sort the NAND backups btw, you can simply check the date they were created... To return the unit to how it was when it was vanilla, then restore the NAND backup you did when you first installed CFW.
