Thanks to Wiifan420 on another site for helping me compile this!! (Just found out Wiifan420 is on here too!!!)
Tested on OG 2ds, OG3ds, and new 3ds confirmed working on US AND EU games!!!!

The 1st save file is Fusion mode with ALL of the Amiibos scanned (all extra tanks) *saved in the ship, no progress
The 2nd save file is Regular mode with ALL AMIIBOS SCANNED EXCEPT THE BABY METROID AMIIBO (NOT FUSION MODE BUT STILL HAS ALL EXTRA TANKS) *saved in the ship, no progress
The 3rd save file is a 100% clear game file with NOTHING SCANNED AT ALL (NO AMIIBOS SCANNED) *saved near final boss, 100% progress

Also has galleries and sound test unlocked on save file 1
You can start from save file 1 if you want to play fusion mode right off the bat with all the amiibo content scanned in
OR select file 2 for a regular play through with all the amiibo content scanned in EXCEPT for FUSION mode
The only save file that is completed is save file 3 WITH NO AMIIBO CONTENT SCANNED IN

Sorry for the capital letters but I want to try and not confuse anyone reading this.

INSTALL INSTRUCTIONS
Download the file from here. (folder inside the zip file)
Load up Metroid Samus Returns if you haven't already.
Make sure to press A to go to the main menu.
Now exit to the home menu and close the game.
Load up your save exporter.(I prefer JKSM)
Cick Refresh Titles and wait for it to finish.
Click Titles.
Find the folder named Metroid Samus Returns and open it.
Click Export Save and rename the folder to whatever you want.(ie. your name here or MSR Blank)
Wait for it to finish.
Now take your SD card out of your 3DS and place it in the computer via adapter.
Now go to your 3DS memory card and open it to view folders.
Locate the JKSV folder on the root of your SD card.
Open it and select Saves.
Locate your Metroid Samus Returns folder.
Open it AND PLACE THE FOLDER FROM THE ZIP HERE INTO THE FOLDER WITH YOUR ORIGINAL SAVE.
Once that finishes take your SD card out and place it back into your 3DS.
Power back on the system and select JKSM.
Click Titles and select Metroid Samus Returns.
Now you should have two folders inside here.
Your original folder and the folder from the zip here.
Select the folder you downloaded from here and wait for it to finish.
Now close JKSM and load up Metroid Samus Returns.
Press A and now you should have the files on the screenshot here.
I've double checked the files to make sure everything is still there and it is.

Quick question, is the second file saved right at the beginning with the Amiibos extras only?
I want to give the game a go with all of the amiibo things unlocked and do a fresh playthrough with it.

Yes the 2nd save file has all 3 SAMUS amiibos (not the Fusion amiibo) scanned and its near the beginning

It looks like the 2nd save is one that i uploaded on another site. Its progress is at 0.7% IIRC its very shortly after receiving the morph ball.

I don't even have the game, but I still only have gateway on 4.5.0 and nobody use it anymore.
I should consider updating my console to use other people saves one day

these "slots" are all completed games?
There's no save with everything unlocked but early in the game? right when you can scan amiibos, so we can enjoy the game instead of having everything already unlocked.

ah, slot2 is what I want. you said "with everything" it's confusing. I thought you already found every items and secret and killed all boss, etc.
so, you should replace "regular mode with everything" to "all the amiibos scanned early in the game (0.7%)"
As we can't unlock amiibo at the beginning, how much should we play until switching to your save? play up to the first metroid, then switch save and kill first metroid ?

I might try this save out, but how do I install it to CIA version of game? I am in process of dumping cart with GM9, then was going to install game as CIA. Help appreciated :)

Do you use a save export like jksm ?

I went back and started a new save on part 2 and scanned all 3 amiibos right at the ship then saved. You can update the main post or leave as is lol.

Yes that's perfect. Just load up metroid samus returns once. Then make sure you get to the save file screen. Then click home and load jksm
Refresh game list
Then go home power off
Add the save file to your jksv folder located on the root and make sure you put the files into the metroid samus returns folder
Insert memory card back in power up
Load jksm
Click titles
Metroid samus returns
Import save
Then import the save file on here and all should work

What is the different between the fusion mode and the regular one? Is the fusion mode is like new game+?

Fusion mode is pretty much "very hard mode"
it goes
Regular
Hard
Fusion

In that order. You take more damage in hard mode and EVEN more in Fusion mode.

I think Fusion is the hardest difficulty. Also you wear a different suit, I cant think of the name of it right now sorry.

Its the Fusion suit from Metroid Fusion lol

Hey, sorry for being ultra noob, I just made this account. Can someone help me out with importing the saves? Ive gotten a couple different save editors, but this is really all I need help locating the location for the save file.

I use jksm for the save exporter
first load up Metroid samus returns on your 3ds
wait till it boots then go to the menu screen and push a
then click home menu and go to jksm
click refresh titles metroid samus returns shows
then power off your 3ds
take the file from the 1st post and put it in your Metroid samus returns folder inside your jksv folder which is located on the root
insert memory card back into ds
load jksm
click Metroid samus returns
click import
select save file from 1st post that you added to your sd/jksv/Metroid samus returns
wait till import is done
exit jksm
load game and all should be there

For some reason when I follow those steps im just left with empty save files I know I'm doing it right because im able to restore my old save the same way is there something wrong with the files?
