Ok, I have a new 3DS XL with Luma3DS (latest) + A9LH, FW 11.2 and an updated DSTWO.

Games works fine, no problem at all. But the touchscreen on homebrew apps is not calibrated. It thinks I'm using a "small" 3DS, so the touch is not right. I tested with DS2x86, DSx86 and Moonshell as them have a keyboard. Even the CATSFC and TEMPGBA has this problem.

If I start DSTWO with select button pressed, then the touch is calibrated (but of course the screen is small).

It's funny because I tested with my ACEKARD 2i and there's no problem at all. I also testes my DSTWO card in an "small" old 3DS and in a DS Lite and it has no problem too. The problem is only with the XL version.

Anyone can help?

Calibrate the touch screen in system settings before changing screen size for DS games. You have to calibrate it every time you want to change the size
