I just installed Dios Mios onto my SD card and added a GCN iso into the wbfs folder in my external HDD. I made a file for the game and put the iso file into it, but the game isn't showing up in WiiFlow. Btw I renamed the iso file to "game.iso". What do I do?

First, it needs to go into
/games/blahblah/game.iso
and not
/wbfs/game.iso
or anything in the wbfs folder at all.

Second, I don't know what you mean by installing Dios Mios on the SD card.
If you put the WAD file on your SD card you'll still need to install it into the Wii's internal memory with a WAD manager first to be able to use it.
If you installed the xNEEK version into your SNEEK+DI on your SD card ... well, that's even more complicated. I'd just stick to the real NAND version.

I made a new folder called games and put the game folder in it, with the iso in that folder renamed to game.iso. But WiiFlow still only shows my Wii games and, what's more, now when I try to select the bubble in the bottom right that has a pic of a grid, my Wii freezes. What's going on here?

Btw when I said I installed Dios Mios onto my SD, I meant I put it on my SD and installed it onto the Wii.

hmm, well, freezing isn't normal but the bubble should show a gamecube symbol and it should show your GC game when you click on it. You might want to consider updating your version of WiiFlow.
Also, make sure in your wiiflow.ini under the [DML] section it doesn't say disabled=yes instead of disables=no

I am on WiiFlow 4.1 now (I was on 2.1) but now it won't let me change the game partition to USB, it is stuck on SD. And yes my USB HDD is plugged in.
