In terms of new games and not remakes, I'd say Kingdom Hearts 3D, Resident Evil Revelations (the graphics are amazing) and Kid Icarus Uprising.
I choose those three mainly since they utilize a lot of the 3DS capabilities and are the best looking games so far (well, I enjoyed quite a few others but these are the only ones that have really brought out the 3DS features, and perhaps Heroes of Ruin too since it has that instant game join function).

And then there's the Mario duo (Kart 7 + 3D Land) which are both pretty good.

OoT 3D is my fave.
Although it is pretty much a 1 time play, and then you lay it to rest for a few years until you want that Zelda hit again!
For replay-ability I'd go with Mario Kart 7.
