Will a update to 4.2E erase my usb loader?

Updating the fw won't erase usbloadergx or any other homebrew app from your sd card. As for will you lose access to the Homebrew Channel and usbloadergx (forwarder channels), same. Though i must say that you don't really need to update to 4.3, you can install the necessary cIOS's separately without updating, and you'll be all done.
And yes, post a syscheck.
Btw, if you still insist on updating, i recommend doing it with ModMii, just drag and drop your syscheck and follow the instructions regarding updating.

Why update to 4.2? What method are you using?

I ask the latter because I know at one point at least they were shipping an updated boot2 which caused bricks.
