There's a Megadrive version of Cave Story that's mostly finished, if you've got CFW.

Play the classic final fantasy games, they're pretty fun and have a good story.

The Golden Sun Series is great and can all be played on a 3ds with cfw

Oh yes! It's the biggest collection of some of the most iconic games known to man! You should definately give it a try.

If you're bored an interested in a visual novel you should install Petit Novel series: Harvest December.
It's not interactive, and the art could be better, but it's an entertaining story.
EDIT: I'm not absolutely sure if it's under 1 GB, but I've played it and honestly it doesn't seem like a big game.
