I have finally decrypted TH and i will share with you everything of his structure.

1.None of extension have changed compared to ALBW (the majority are .szs and .bch)
2.Most of the model are visible in ohana3ds rebirth (exept the stage model like ALBW)
3.The majority of files are in the folder called Archive.

The file structure

The file structure has been moved to Decrypted roms wiki

How to rip model.

Open a .szs file listed above and extract the .bin files associed with a life

after open a commmand prompt (shift+right click) and enter the following:
Code:
ren *.bin *.bch

After open the file in ohana3ds rebirth

The .bch file are not just model they can be an animation!

The files begin with a word to know what this mean:

Lyt: layout (where sprites are stored)
Stg: stages
Actor: not 100% sure but this contain models for links and items
Crs: object model?

Are there tools to edit the files for ALBW and TH? Because if so I would LOVE to have a crack at some custom stuff.

Edit: To clarify, I mean actually edit things and repack them, not just rip models/textures. Most tools for 3ds seem to be good at getting things out of games, but not back in...

According to the OP , Ohana can open files from Tri Force Heroes (All of them ?)

Yeah I just reread that and am looking into it. I really wish I could use hans to extract the files easier but I don't think there is a way as I currently have themehax booting straight to rxTools... But I'm looking into it all the same.

Why don't u just decrypt a .3ds rom from that iso site (with Pack Hack from @Asia81 and then extract it (with rxTools) ?

Because that requires downloading a file, copying it to an sd card that is already full, decrypting, dumping, editing, and then depending on how the files are being used either moving to the sd card for layeredfs or rebuilding an entire rom image. Not anything I'm incapable of, just less convenient than just clicking a few things and having everything I need since I already have the game installed on my 3DS.

Good luck on your quest human.

@The Real Jdbye, I thought about that and I have blank DVD's and Blurays but honestly after like 90 songs I just listen to it a couple of hundred times toss it out and burn something else or have like 2-3 CD's. Florida here the heat in the car tends to ruin the CD's after like a few months even commercial pressed ones don't last too long.
