Hacking Strange issue with copying files from a usb flash drive then loading the sd card back to pstv/vita

Has anyone encountered a problem with files particularly zip roms being renamed with upper case letters? I seen a few posts from google searching but nobody knows what to do. If file transferring zips via ftp the problem doesn't occur. When doing transferring using a usb adapter to the pc then putting the usb back into the pstv or just using the sd card with sd2tvita the problem occurs. Could it be something to do with the way the vita running enzo scans the content in all the directories then tries to do what it thinks needs to be done? Or is it the actual vita itself seeing the transferred files as something in error? I wish there was a fix for this other than relying on the ftp transferring because the speeds blow due to the devices antenna : (
