Could you tell what the exact name of the Rom is? Some roms (even specific to a certain region) stop working after applying the patch, which is why I changed to using AR cheats instead. The compatibility list on altwfc's github page specifies some, like FFCC Echoes of Time.Does the altwfc patcher breaks the rom compatibility with some flashcarts? I patched some games and they didn't worked on my r4 anymore :/

I batch patched a lot of roms, and once I moved them to the flashcart, around 10 or more games just showed a white or black screen, but those same patched roms worked on the PC (no black or white screen), I don't remember all the names, but Yugioh 2011 and Professor Layton and the Curious Village were two of them, all the roms were European, but I'm almost sure that I tried using US roms and they didn't work either, but I'm not sure I'll try again tomorrow and will list all the games that didn't work once patched.Could you tell what the exact name of the Rom is? I have a problem connecting my black 2 on alternative server.
I'm playing from a flashcard and I've used the "Wfc Replay patch "to create a cheat code to place together the ROM in the same folder.
I've tried the connection with the last DNS coordinate(I've placed it on both DNS and this should be ok) and then after connection it given me an error.
The error wasn't the normal one of the Nintendo server,but a simple general error of connection so I think I'm on the right road.
Anyway:
Is maybe a simple error or should I do something like erase my old save? The wifi connection wasn't when I did the game and I did it just few minutes ago

You do not have to erase your old save, so don't do that. However, what you need to do is to go to the wifi settings then options and "erase Nintendo wfc configuration" from there. This will make sure you get a new friend code on the new server, and it's essential to get it to work anyways. The cheat you've made with wfc replay needs to be activated from your flashcard. I don't know what flashcard you have but you just need to enter cheats for that specific game and enable it. I have done this with a CycloDS, Acekard 2i, Ace3ds and R4iRTS (with YSmenu).
That should be all you have to do. And don't forget if you try to reconnect (which also means testing connection on wifi options) without having turned your ds on and off, then you'll get an error
