Hacking Misc Modded Japanese 3DS keeps duplicating system applications?

So recently I followed the 3ds.guide tutorial to mod a 3DS and used the "SSLoth-Browser" exploit since it applied to version 11.8. Everything went well and installed as I've done before, but now I noticed that some of the base system apps such as the system settings app and download play app. Not sure what to do but it seems the duplicate app crashes the system and gives the "Arm11 (core 0), data abort, Translation" error.

Forgot to mention I did update to the latest system firmware as I was told on the guide

You can try using and clearing home menu cache. After that reboot the 3ds and it should repopulate only the working system apps (doesn't delete any installed cia so no worries)
I did try to do this and it didn't work sadly. I clicked on the home menu apps option but had no luck when clearing the cache

First, you should check the sd card for errors with h2testw, to make sure it's not faulty or dying. Backup your data somewhere safe beforehand, and format it as FAT32 32kb clusters, then run the test with the "read & verify" setting. It should tell you if it's ok to use or not.
