Homebrew Migrating pokemon on desmume

I heard it gives the Pokemon bad trash bytes and they won't go though poke transporter is this true.

i've sent genned pokémon from gen 3 to gen 6 with no problem using a flashcart, i'm not sure about using demume though,, i imagine it will work the same
