Homebrew 2ds issue

I was trying to clear some space on my sd card for .cia files to be installed, so I took all the files off that the 2ds now needs to boot from and wiped the sd, then put the files back on the sd. However my 2ds won't boot anymore with or without the sd card. I had a9lh although was thinking of trying to uninstall homebrew stuff in the next month or so. Is my 2ds really screwed now?

Not the smartest idea. There are alot of things you should have kept, and you probably only freed a few megabytes. Also you skipped the step where you copy arm9loaderhax.bin to the ctrnand. Because of all that, I have alot to write. Download this version of https://github.com/AuroraWright/Luma3DS/releases/download/v7.0.5/Luma3DSv7.0.5.7z, then copy the luma folder and arm9loaderhax.bin to the root of the sd card. Then download the CIA for Luma updater and install it: https://github.com/KunoichiZ/lumaupdate/releases/download/v2.2/lumaupdater.cia. Next, download godmode9 https://github.com/d0k3/GodMode9/releases/download/v1.2.7/GodMode9-20170711-185700.zip and copy godmode9.bin to the payloads folder inside the luma folder. Then rename in to start_godmode9.bin. Next, shut off the 3ds and then while turning it on, hold down start. When in godmode9, click on the sd card, and then navigate to the arm9loaderhax.bin. Copy it with y, go back and choose sysnand ctrnand. Paste it right there with y. Now the 3ds can boot without the sd card. For the record, your 3ds cfw is very out of date, and I had to rewrite this because you said a9lh. If I were you, I would follow this guide to upgrade to the latest version of b9s, which is quicker and has more access than a9lh. It also supports newer features such as input redirection, which let's you control your 3ds with a controller. The guide to do that is here https://3ds.guide/a9lh-to-b9s.html. This guide is completely brick proof and takes a few minutes, any trained toucan could do it.
Also, for the record, this isn't Homebrew stuff. You're running a full custom firmware, and getting rid of that would be a huge mistake. A cfw 3ds can do everything a regular 3ds can do. If you wanted to, you could forget about all the extra features entirely and just use it as a normal 3ds.
