So... how exactly DO I install my ambassador program GBA games to my sysNAND? Do I download the .cia files from "that ISO site," or do I make my own (and is there a nifty guide on how to do so that someone can link to)? And will my save data be preserved?

I recently tried to play the Super Smash Bros. and the Monster Hunter 4 demos on my emuNAND, and found I had the same problem that I'm having running the GBA and DSiware games. So do I ALSO install them (and, by extension, the actual full games themselves) onto both NANDs too? Is there a better CFW where I DON'T have to worry about all this (and, if so, how do I switch to it), or should I just stick with Cakes until all this is taken care of? And how do I update to the latest version of Cakes?

Also, when you say I need to patch the sigs on any GBA VC titles that I don't legitimately own, are you referring to this: https://gbatemp.net/threads/release-agb_firm-signature-patcher-gba-rom-converter.390313/

Edit: Oh, and how do I install and run out of region games on Cakes?

To update cakes or any other cfw you just copy the files over.(how so many people don't know this is beyond me.)

as for gba games they need to be installed on both nands if ur nands are unlinked(this is with every cfw). As for the need for patched stuff I'm not sure as I have never cared to use the gba games.

As for monster hunter and smash I think it's the reboot patch or something like that in the cakes menu you need to use(only on o3ds). I can't remember the exact name of the thing as I have never had to use it.

Above post answers everything more or less correctly but as for signature patching goes; Yes this is needed for custom GBA CIA's to work, and it is not modifying the GBA games it is making a modified AGB_FIRM for your console and installing that on your emunand and sysnand. (or Sysnand was enough if I recall correctly)

Out of region you can do on Cakes with either Free MultiPatcher, NTR CFW (if you keep running 10.2 FIRM, NTR is not 10.4 compatible) or patching region free yourself into your home menu.

You need python3-yaml

Anyone can put up a compiled version of latest git source (4 minutes ago)?
Thanks

Why don't you wait for the nightly? (which is in about 6 hours)
