I used to read manga in my DS with Comic Book DS.
Is time to switch to read manga in 3DS!

when I read my manga, "this ugly yet beautiful world", it glitches... doesn't freeze but glitches each and every page...

What do you mean, it glitches?
Is it not displaying the image correctly? If so, what do you see?

Any chance of it supporting .cbr files so we can keep the comics to a lower file size on the SD card?

Don't forgot to put the lua file in the correct place. That zip only contains the elf file. You still need the lua file from the normal download.

If support did come, it would probably just end up extracting the .cbr.

Is there minimal image size limit?
Uh, yes. 400x240 should be the minimum file size.
