Hacking Noob confusion

Ok I followed the usual guide for hakate + atmosphere with emunand all was going well until I wanted to play a game online. I started hakate and booted to stock to my surprise a number of the games I had installed on my emulated nand was there on my Home Screen but not installed if that makes sense. My question would be as long as I don’t use this software am I safe or would I be better to start over. I have a full clean nand backup etc. I’m also bit confused as my ini points to /raw1/emunand so completely confused and worried about going online with sysnand.

is this normal behavior or have I set something up wrong.

Any advice is welcomed

If you did go online or have any Internet settings, you are safe to restore your clean eMMC backup. However your issue may stem from the fact that you never properly setup emuMMC in the first place.
