I took the time to clean up the old junk off my Wii U and upgrade it to Tiramisu. Switch ports are nice but some games I prefer to stick to the Wii U originals.
I just did this. as far as I know the /apps folder only contains tickets for user-installed titles such as games, dlc and updates. So there shouldn't be a concern, you won't be deleting the tickets for important system titles because they are stored elsewhere.

They've all but moved on to the Switch now, the only ways you might get banned on 3DS nowadays is if you cheat online, or possibly also if you tried downloading games from the eshop using fake tickets. If you just install games and play online without cheating it shouldn't be a worry.

There's no reason not to delete the update folder, as far as I'm concerned. Even if there are ever any new updates, they aren't important. Just block them forever that way and you're set. and if an update ever happens that -is- important then just restore the folder and that's it.
I'm not sure the 3DS gen games really care about game version, in relation to save data. updates back then were only bug fixes, nothing that would affect save data structure.

At this point you'll need a cia of an older update version. Uninstall your current one, find the cia for the game version you want, and install that.

Server owners having the option to gate certain things behind a paywall doesn't mean the death of the entire service lol. If a server owner misuses this, very few will pay and the server dies. Everyone just moves on to another server and nothing of value...
I would keep in mind that you have no idea what the previous owner might have done with it, it might already be banned or it might already be guaranteed a ban for all you know. Use it online if you must, but I wouldn't count on that to remain functional.
