No, I do NOT have Coldboot Haxchi: I know this because A) I've intentionally avoided Coldboot as I find the solution a bit too risky for for the value (it's not hard to launch haxchi on each boot) & B) the version upon initial boot from settings is 5.5.1 U.

Seems like one of two things. Either newly created files don't have the correct filesystem metadata set, or there is a file somewhere that contains a list of path references that don't match the new files. I sorta suspect it's the former, something in the FS that homebrew doesn't know how too...
