As long as you are sure which drive your pc is booting to or want it to boot to (I guess), The proper way should be to go into the boot tab in msconfig, highlight the one you don't want or need and click delete assuming they both show up. Then reboot when you are asked to and you should be good...
Usb is backwards compatible so if you use a usb 3.0 device in a usb 2.0 slot, it 'should' give you maxed out usb 2.0 speeds when used with a device that only supports usb 2.0. Whether that is ok with a wii and usb loader GX or not, idk. Maybe someone elase will know.
If it's writing at 3.5 mb/s then the average range can be from 3 to 10 mb/s from what i've read so it's in spec. Read speed can be anywhere from 10 to 25 mb/s on average. Maybe check the read/write speeds with a PC or laptop. Never had a wii so i'm not sure beyond that,

In the event viewer logs, have you any warnings for nvlddmkm? I noticed that you are using an nvidia GPU. If there are, it 'could' be a TDR issue at a small chance. Other than that, you could go through all the startup items using msconfig. Disable anything non-microsoft and anything else...
I'm not sure but I think the lightsabres in Star Wars were done the same way (rotoscoped). I think they went through several different versions of Take on Me before it was a hit. The extra effort and patience certainly paid off for them. Just found out that the video took about 16 weeks to do.
Even though the arrangement was obviously different for this, he can amazingly still hit that high C live in concert. Not sure how old you are but I remember first seeing Take on Me on Top of the Pops here in the UK when it first broadcast. Just incredible.
