Hmm, at least you can transfer back and try again unless it was a o3DS-n3DS transfer.

I haven't tried the DSiWare downgrade method so I don't know what could have gone wrong. I guess you can try again if you buy the game again. If you figure out why the save didn't transfer you can make sure it works this time. Don't think there's much else you can do...
