In case someone is having a similar problem, I actually found a solution that works. I used LumaLocaleSwitcher to patch Flipnote to US/EN. Works great after that.
came across this thread where I have the exact same problem.. region switched a Japan New 3ds XL to US region, and get the error when launching Flipnote 3D. Did you find a solution in the end? Thanks in advance.
