    Unfortunately for you everything is uncertain at the moment and nobody can guarantee anything. In theory, you should be able to keep everything; just as long as you get your switch to be at least functional.

    You use CTRBootManager/BootCTR/A9LH to boot automatically boot into your CFW. It doesn't have a 100% boot rate. Yes, only update if Emu is in front of your version number.

    As long as SuperMysteryDungeonHax or whatever works on the latest firmware, then yes you can use it to downgrade. Homebrew only needs entrypoints, so it doesn't matter if I use OoTHax or Ninjhax or SuperMysteryDungeonHax. The result will be the same.

    Because RxTools is literally outdated and is most likely inefficient. The ones I have listed actually have less features than RxTools, but they offer region free and Cia Installing.
