    I installed your earlier Version and set it up on a emummc on a hidden partition using hekate. Can i just delete all files on my sd card and replace them with the new ones without deleting my games and saves?

    What you can do is create a EmuMMC partition on your untouched switch. Then install Atmosphere+Checkpoint on that one. Grab the save file and transfer it to your hacked switch.
