    Since the undub 99% of people are looking for is Japanese/English, someone should probably do some testing to confirm that everything works with OP's new method. Not me, I haven't beaten the game yet and would rather not risk messing up the undub I already have until I'm done.

    When does this tend to happen? I haven't played the original, and I haven't heard the music suddenly stop when a continuous song is playing, but music is very scarce when exploring anyway, so it could be that something is wrong without me knowing.

    If the number of files is that different, I'd say it's pretty likely that the surplus Japanese files will fail to be played back when they should be, and will need additional tinkering with the code to work. Keep your ears out for any such cases!
