I have only seen XCI files with the updates already injected and working. I have not done it myself.
Personal preference. You can also pack the updates in the game's XCI with a computer.

Tutorial: Press X after the game finishes installing.
Install / delete 1 at a time till you have enough space to install all.
Are you also using FAT32? An above user said it works fine with exFAT.
What settings do you use?
Mine: FAT32 micro SD, non hidden 6.2 emunand on SD and the xci was on the micro SD.
I haven't tried nsp, but the same happens with xci.
Is the SD card formatted in exFAT or FAT32? I'd suggest trying FAT32 or reformatting in FAT32 if it is not already. There won't be a difference...
