    Although this may not apply to you, most home-brew apps will crash the system without WiFi. Also in my experience some apps just stop working and it helps to reinstall them over time.

    What I did was just take the whole files9 folder and use dropbox since its free and you get four GB's of storage.

    As addi33 stated use 3ds.guide to install CFW with A9LH, then you can always update both your game and your system when future updates hit.

    I had this problem as well when I first started, for some reason it creates a second version of the app. Just remember to always use the app that has the icon since chances are, the others won't work. Glad you got it figured out.
