Where to I make the change so it will be just .sav ?

V2.0 is not compatible with it no, you'll see that when looking at your R4iDS Gold card, it will say v2.0 on it.
and yes M3 is compatible also by wood now, but theres aready a boot loader in it so i wont make it!

I downloaded the Firmware and put everything on my R4 but, but when i launch the .Nds file i comes up with the Slot 1 And GBA and the Favorites Folder but when i click on slot 1 a empty text box appears. Any Idea how to help?

Wood wont work on your type of R4 card so you can stop trying,
instead use YSMenu to load your games.
