N3DS gets 30fps Pokemon FireRed and 60fps Metroid Fusion. :)
Try using this patch:
While we're throwing around patches, http://www.pokecommunity.com/showthread.php?p=7529991#post7529991 for Fire Red might help with CPU usage. Haven't tried it personally, might do it now just for curiositie's sake. Also with that code you could probably Ctrl+F the same unpatched bytes in Emerald (maybe Ruby?) and find the same loops to change in those games.
With VSync disabled I'm getting around 100FPS on New 3DS.

Manually, but it's probably easier if I just create an IPS file. Patch your ROM with this file using your preferred IPS patcher (Lunar IPS, Floating IPS, whatever). I applied the patch to LeafGreen myself but it should work fine for FireRed, too.
Thanks. BTW, this emulator is kinda glitchy unless you have vsync on.

Does anyone else has the issue that if you exit this emu through the exit option in the app you cannot start it again without deleting all the generated retroach files from your SD card?

I have a New 3DS and i'll be getting Zelda OOT soon to launch Gateway. Should i use AGB_FIRM thing to play .cia gba games or should i use this emulator?

About Folder scheme here you go Escorpion for me that :

Retroarch.3dsx :
SD:\3ds\Retroarch
* NOTE : the .3dsx should have the EXACT same name as it's folder in "3ds".
So my folder is named "Retroarch" then my .3dsx also !

gba_bios.bin :
SD:\retroarch\cores\system
