None of my installed cia games appear in the menu only system apps show up, I'm guessing this has to do with my sysnand and emunand being unlinked?

Yeah... If you want your installed cias appear again as "selectable targets", then install/run any *Hax (then HBL, then "save_manager") directly from EmuNAND, not from SysNAND.

It works for actual game carts, however svdt is a superior option.

so i can backup my omega ruby, it took a few tries but it backed up. i cant restore it tho, ive restarted my 3ds a bunch of times, looked over the sd card, and yeah. this is what i get

Restoring save data...
/saveDataBackup/save_data 0%
Total 0terminate called after
e of fsExeception'
terminate called recursively

so i can backup, but not restore. any assistance would be great
It backs up a "main" file, it has to be restored as a file named "main"
At the root of the saveDataBackup folder
