How exactly do I use the rxToolsCakeROP.nds file? I've gotten everything working except running rxTools-Cakes without a browser

Wait, why are you making this so complicated ? He just has to use the nds file if he hs a ds flashcart or the code.bin if he doesn't have one.
(on 9.X,you need to downgrade your mset first though)

I've downgraded system settings to 4.x, and ran the code.bin from http://gbatemp.net/threads/rxtools-with-signatures-patched-out.390607/page-54#post-5535739 this post, but whenever I go into DS profile, my 3DS just freezes and restarts itself

Is the browser meant to not do anything after

I remember it crashing or something of some sort

Try clearing your browser history and cookies, then doing it again - and just letting it sit there for a few minutes after it loads. With the old code.bin the browser would eventually crash and I'd use that as a metric of when to stop waiting, but the new code.bin doesn't seem to crash it, so I just give it a minute. It worked for me. Granted, my 3DS is on 4.5, but if you've downgraded system settings I would imagine it should work.

Anyone having the menu freeze on the 3.0b if you hold R while booting? (get the whole Sysnand / Emunand screen but can't do anything) letting the system autoboot, it boots fine to emunand.

I had this problem earlier. Is your themes folder inside the rxtools folder on your SD card?

check sd:/rxtools/theme/0 folder.
there should be a bunch of .bin files

There is, all the bin files are under sd:/rxtools/theme/0

Is this version supposed to, y'know... work? Whenever I try it I get stuck forever on the "Installation Data Suite/Please Stand By" screen.

I must be doing something incorrectly. I downloaded the mset for USA using the file provided and downgraded my mset using the rxTools menu, then proceeded to download the linked above code.bin file and went to http://dukesrg.no-ip.org/3ds/rop?LoadCode.dat and let it run for a while(6mins or so) didn't seem like it did anything so I went to home then restarted my o3DS and tried to launch the CFW via DS Profile but when I go there nothing happens. All I see is the standard settings and YS:/rxTools.dat in the message window.

Strange. It sounds like the downgrade didn't take. If you're seeing "YS:/rxTools.dat" in there, then the code.bin did what it was supposed to; I've only had it actually display that in the settings on my un-tampered-with 9.8 (that is, I didn't downgrade mset) emuNAND.

Hmmm anyway to make it re-run the downgrade then? Oh and if you are wondering i'm using 9.2 sysNAND and 9.8 emuNAND.
