Gaming Pokemon Soul Silver game ignoring save file

I have a pokemon game that I had played on a flashcart approx. 7 years ago that randomly began ignoring the save file that it was paired with. Instead it just starts at the introductory screen every time I boot the game and doesn't ask to select a save. Is the file corrupted or something? If so, what can I do?

Edit: My .SAV file says "Pokémon Soul Silver {byEragonsRune}" while my game file says "4781 - Pokemon SoulSilver (U)(Xenophobia)". Sometime in the last few years I changed out the original rom file that matched the save file (and lost it), but the save stopped working well before I did that.
