I fixed it. I went to the CTRnand partition and deleted Luma's "boot.firm" and both the Luma & payloads folder containing "Godmode9.firm", as I noticed I had copied it there too.
Did a fresh boot of Luma from the SD after deleting the "config.bin" (configured the settings again) then rebooted with "Start". Both GM and D9 now show on the selection screen and D9 loads without no crashes.
Not sure why this happened, yet my wild and complete guess is it was trying to load the firms from the CTRnand (luma) because when I deleted the GM "firm" from the CTRNand\rw\luma\payloads before doing the above in full, the console would boot to the "home" menu after holding "start", even though I had the GM firm on the SD in the payloads folder.
