Just downlaoded a ROM of 9 Hours 9 Persons 9 Doors, didn't work, updated nds bootstrap. Now instead of a blank screen or a crash in the FMV, I get a red screen with a few black pixels. Yes, I did put everything at what it should've been following the compat list. Is there a solution or should I downgard to the version that used to work?

Try turning off card read DMA and/or turn on TWL clock speed.
If the issue persists, then yes, downgrade to the version which used to run the game. (Please tell me which version, so that I can look into the issue.)

Did you update TWilightmenu too? I don't think you were supposed to update bootstrap by itself..

Tried booting the game, and runs fine on my side. You probably got a corrupt ROM.
Try dumping the ROM from your physical copy of the game to ensure a clean ROM.
