Haven't used my 3DS in months and just now realized an update for firmware 11.8.0-41 has been released. Can I just update to Luma3DS 9.1 within the 3DS .cia application, or do I need to actually replace the boot.firm file from my 3DS' SD card?

Try the app. If it fails, manually replace it. Also, if it fails, that means you have to update the updater manually.

If on b9s, the app should work to update Luma, although I suggest just doing it manually since you will have to copy it to the CTR-NAND anyways yourself using GM9. Once Luma is updated, just update normally through the system settings (or by accessing the eshop if you don't have any sort of DLCs that get auto-deleted when accessing CDN like pirated Swapdoodle DLCs).
