Edit: I managed to fix it using tikshop, thanks to lone_wolf323 idea :)

Well, I just updated a friend's New 3ds, did the A9LH to B9S update with Luma8.1 and then updated the system to 11.5 from 11.4. When it restarted after the update, all his freeshop games where gone, on the setting menu they appear as on the image below, some of them appear on FBI but can't be launched, JK's savemanager can't find them.
I've searched on the forums but I can't find any similar case, anyone knows what to do?

As it still shows the titles on there. You may want to look at tikshop or another app to reinstall the game tickets for them to be read again.

Have you tried reinstalling them?

I've tried but they give an error so I have to delete them in order to install them again and I don't want to lose the saves.

Good idea, Imma try it.

Can you still boot into B9S payloads?

Yup, everything else is fine, just the games installed through Freeshop, games installed with cia are working properly.

Running a New 3DS XL USA, B9S 1.2, and Luma 8.1. Just updated sysNAND to 11.5 and everything still works, whether it be stuff installed legit, through FBI, through CIAngel, or through FreeShop.

then I guess it's OK to upgrade, I was a little freaked out cause I've never seen greyed out apps like in the pic on the first post and I have a ton of apps downloaded through freeshop.

Same here - all good. Would be interested to know why this happened to the OP.

It's not the movies or games downloads that I would worry about, like breaking into networks, downloading encrypted things, spying on network traffic. I have seen so many "Top Secret" seals on files when I was a kid
