No you have to install from WUP installer. Also if you got the dlc youll have to load a cfw to play the game

You can update just fine through the normal update process even when using CFW. You only need to use WUP Installer if you don't want to go online to do it or if you want to install free DLC.

First, SSB4 is a physical game, and if you obtained it from a reliable source, it will be legit signed

Then you should know that on 3DS and WiiU, there are two kind of app updates:
One (this case) is for games that have a physical version. For these, the "game" is never updated; rather, an update pack (technically a completely different title) is downloaded and it replaces the base game's files on demand
The other is for eShop exclusives; for these the application is indeed redownloaded like if it was new, and indeed it will fail if your tickets are bad (which is different than nonlegit - I mean a made up titlekey and stuff like that)
