@TheStoneBanana I can't PM, I just now made a GBATemp account to ask you for support because I can't PM you on Reddit or Twitter because I can't find you on either site. I'm injecting USA ENG Crystal into USA ENG Yellow, and when I get to the step to navigate to EXEfs, I can't navigate there because it was never extracted into a folder. What do I need to do to exefs.bin to extract it? If it matters, I used the latest release of Decrypt9WIP to extract my installed copy to .cxi because Braindump wasn't working for me.

You can use a tool called CTRTool, and input this on the command line:
There will then be a folder called ExeFS, where you can find code.bin.
I tried to follow the tutorial very carefully, but this is where I had trouble. At instruction 15 and 16, it makes it seem like ExeFS is a directory. But if I'm not mistaken, we only dumped a directory from romfs.bin at the beginning:
After glancing over ctrtool help file, I then tried this command:
But my command prompt output "Unknown File", despite there clearly being a exefs.bin that was generated.
Am I missing something?
EDIT: Never mind, this problem literally was just solved in the post above.
My new issue is that the 3dstool is running into errors decompressing when I run this command:
3dstool -uf code.bin --compress-type blz --compress-out decompressed_code.bin
Here they are specifically:
ERROR: uncompress error
ERROR: uncompress file failed
Any ideas what I can do?

The file is already decompressed, due to the "--decompresscode" line in CTRTool.
You can skip that step and should be able to continue the guide without any problem.

now that gen 2s coming to vc it looks like gamefreak have taken them down from the iso site

Work. tha iso site have gen 1 hack roms like red with color patch, pokemon prism (gen 2)
Yes, but what if there is a ROM hack that toomanyluigis wants and there's not a wireless feature version of it? That's what they're asking. They want the patches so that they can be applied to other Gen I ROM hacks that don't have the feature.
