How do i get my NNID on my emunand if its already being used on another 3ds?
I dont mind deleting my NNID on my old 3ds. I just want to be sure its a save way.

Edit...
Think i will just make a new NNID for my new 3ds Emunand. It will only be used for pokebank.

New question: Will my emunand backup also save my NNID?
Like for example a soft brick. After formating will i still be able to use the same NNID if i have the backup? Or is it lost :0

You can't link an NNID with two devices. If you want your NNID on a new machine you have to do a system transfer.

An NNID is linked with a system whether it's signed in with or not. If your NNID is linked with your system you can freely sign in and out of it.

Just a quick question, for sysnand and emunand, is it preferred to leave the sys unlinked and emunand linked to buy titles off the eshop/play online without any consequences?
You can't have sysNAND linked and emuNAND unlinked. Either the sysNAND and emuNAND are unlinked (if you've formatted one of them) or they're linked (you haven't formatted one of them since making the emuNAND). Unlinked is preferred since then you don't have to worry about the unwrapping bug.

Ok so here's my situation, I want to follow Plailect guide and get my new 3dsxl modded with the arm9loaderhax. It currently on 11.0.0-33u. After doing much research it's been verified through others it's possible but you have to downgrade through hard mod or dsiware methods. I chose the dsiware because in the guide it's said that you can follow along even if u do not have the arm9loaderhax on your other system, but rather have some version of emunand or Redland. I currently have a old 3dsxl running 9.2 natively and have 11.0.0-33u on emunand using gateway 3ds. My problem is when I follow the steps it instructs me to use hourglass9 but that requires the arm9loaderhax I need. And it also talked about fbi which I did manage to get installed but since I can't follow the steps with hourglass9 and decrypt9 I'm stuck and cannot go any further. Need help does anyone have any workarounds?

Yes, you should unlink sysnand and emunand, because if it is linked, you have to unwrap eshop games every time you boot sysnand. Also, it makes a lesser chance that you will update the sysnand.

How to know if I get partial downgrade not full downgrade? And if it partial, shall I start from "Section 1 - Prep Work' meaning I should copy all the required files to the sd card all over again or just start over from "Section II - Downgrading"?
If you have a partial downgrade, you won't be able to run Decrypt9 from homebrew. It will go to a red screen then go back to the homebrew launcher. If you're able to get into it, you don't have a partial downgrade. It doesn't matter if you do, though, just redo the downgrading and it will finish off any titles it didn't install last time.

There definitely are workarounds, but it would be easier just to install a9lh on your old 3DS. I promise it only takes between half an hour and an hour.

I don't see anywhere that says it requires hourglass9.

Instructions
Section I - Prep Work
  1. Create a folder named files9 on the root of your SD card if it does not already exist
  2. Use a save manager to backup any saves you care about on 3DS #2 (it will be formatted!)
  3. Copy public.sav to the root of 3DS #1's SD card
  4. On 3DS #1, hold Start on boot to launch Hourglass9

Will having menuhax with hbl , and gateway 3ds installed have any effect on my ability to do the arm9loaderhax?

Nope, you can do it just fine. You do everything in sysNAND so the emuNAND will not affect anything, and if you have menuhax already, then Part 1 is reduced to just copying in the homebrew folder for Decrypt9 into your 3ds folder, then you can start Part 2.

Can't he use decrypt9, instead?
I don't know --- I've never done the DsiWare downgrade myself (though I will soon, have an 11.0 console coming in the mail)

So using Emunand will make not difference? I always thought Sys and Emunand are seen a 2 different systems.
Thats why im worried losing my NNID if something needs to be formatted.

Formatting a nand won't delete nnid. Even if sys and emunand are unlinked, sys and emunand still share things. Also, the only way to delete nnid, is to go to the nnid settings and legitly delete it.

The way I see it, hourglass9 is only ever used to backup files, though decrypt9 can do the same.

True. But, I think it's better to spend half an hour installing a9lh on the old 3DS and then be able to follow a step-by-step guide precisely, than to start trying workarounds, potentially have them not work, and then have to buy Fieldrunners again and wait seven days to be able to transfer again, if it doesn't work.

They are the same system according to Nintendo servers.

Ok,So...
I just finished arm9loaderhax via this tut:
https://github.com/Plailect/Guide/wiki/Part-3-(arm9loaderhax)
and I got kinda freaked out by this step :
Update your CFW SysNAND to the latest version using system settings (if it is not already) If you copied a firmware.bin to /luma/ earlier, delete it after updating or you won't be able to boot

So I really just update with the system settings app?
on the top screen bottom right it's says Sys 9.9.0-20U
should it say something else?
like emu or something?

You can update, you are on a cfw sysnand so go ahead

If you cannot launch decrypt9 after trying to launch too many times, you have a partial downgrade. If you're sure you got got partial downgrade, you just have to start section 2 again.
Edit: oh my, i thought no one replied yet.
