So, I may be doing it wrong, so could you please tell me what exactly to do now?
I have copied the files from SD to PC, then switched the SD card (is this a problem?) for a higher capacity card, formatted it for emuNAND in Gateway, copied back the files from PC to the new SD...and nothing happens. :) Other files (newly added .cia or .3ds files) work just fine, only the old games are still missing. Is a different card the problem? (The old SD would be formatted anyway though...)
Oh, and I've updated emuNAND to 9.9 (from 9.2).

Eh wait, you already had emuNAND running on that smaller SD card and the "files" you had installed were for that emuNAND right? It's no wonder that you can't see your old games as your new emuNAND doesn't have that "installation info".

If you were changing to a higher capacity SD card you should followed this thread: http://gbatemp.net/threads/how-to-transfer-emunand-to-another-sd-card-working-on-new3ds.383684/ as well to transfer your old emuNAND to your new SD card.

If the play data etc. on your old emuNAND was important, you can still use the emuNAND tool to save the emuNAND on your old SD card (if you haven't formatted it) to your PC, and inject it back to your new SD card. You will have to reinstall the new installed games though.

Going to settings while in emunand, then exiting, kicks me back to sysnand. Pay attention to the firmware version and whether it starts with GW whenever in system settings to make sure you're altering only the settings of the nand you want.

There is, but I believe it only has userland access. If you're only looking for homebrew and region free, then a 9.3+ N3DS will be fine. If you want the ability to play roms, etc... then a 9.2 or lower N3DS is necessary.

And one last question: Would I be able to system transfer from my USA 3DS to my EU N3DS if they're both soft modded with Ninjahax? I have a couple downloaded games I would love to be able to transfer. If not, it's no big deal

EDIT: Issue was resolved by performing the System Update, even though it said I was on latest Firmware

I tried getting on the eshop a bit ago to update a few games, and I got a popup telling me there's a new system update.

I'm on GW3D 9.9.0 26-U, EmuNAND. Checked my NNID in System Settings and it looked fine.

Not sure if it's related, but I recently downgraded my sysNAND to 4.2 using gateway's downgrade feature. Though, I can't tell if it could've caused it, since I haven't used the eShop in awhile

I have a N3DS XL with a gateway emunand on a 32gb micro SD card, how would i go about transferring my emunand and the rest of the contents of the 32gb micro SD to a 64 gb micro SD card, I will be using it on the same system but I want all my CIA's to be transferred too so i don't have to reinstall each and every single one of them. I need more storage hence the transfer. any help would be appreciated as I am just a pleb compared to all the 3ds overlords in this thread. both have already been formatted to FAT32

How do I make sense of gateway's save files? Can saves be transferred between 3ds roms and cia installs? Is it possible to backup a game I own and continue the save file from that backup, or do you have to start over when switching to playing a backup?

EDIT: Woooah, problem solved! ^^ Just deleted one of the two folders that appeared in the Nintendo 3DS folder on a new SD card, as it didn't match the original (there was only one folder in the backup). And the games + saves are back, at least in sysNAND. Great. :)

Uhh, not exactly, but I guess I screwed up anyway :)
1) Copied all the files (DCIM and Nintendo 3DS folders) from a never yet modified old 9.2 3DS. Never applied emuNAND etc. About 3.5 GB of data from a 4GB card.
2) Formatted the SD card (bad move?) in PC in accordance with most tutorials.
3) Copied Launcher.dat, inserted the card back into 3DS, ran the browser exploit.
4) Made a sysNAND backup, copied the file into PC.
5) Formatted the card for emuNAND.
6) As emuNAND swallowed 1 GB from the card, it became impossible to copy the files back from PC due to capacity overflow (see 1)), so I took another SD card, formatted it in PC, formatted it for emuNAND, and...
7) Copied back the two previously backed up folders, once before turning on the device (as it then creates its own Nintendo 3DS folder), the second time after turning on the device (same negative result).
8) Seeking help on GBATemp :D

The saves weren't super important, but still, quite a lot of hours of progress, and if I can't figure it out now, I'll just mess it up again next time.
I still have my sysNAND backup, can it help?

I need some advice.

I am primarily interested in piracy on my 3ds. Is sky3ds + ninjhax 2.0 (for emulators) the best possible option for o3ds owners on 9.9+?

I am considering purchasing a new 3ds with 9.2 installed so I can install pasta or rxtools instead but I don't know if it's worth it.

What are the advantages of 9.2 with rxtools vs sky3ds with ninjhax 2.0 ?

Unfortunately there is no way to transfer between regions even with Ninjhax or one of the CFWs.

First, format emuNAND on the new SD card. Copy all of the files on the old SD card to your PC and use emuNAND tool to extract the emuNAND. Use emuNAND tool to inject your emuNAND backup to the new SD card and copy all of the files that were on the old SD to the new one.

Yes, saves can be transferred between 3DS roms and .cias using SaveDataFiler.

It is possible to backup and continue saves from backups. For games relying on the 6.X save encryption, you will need to extract the saves using SaveDataFiler and one of the CFWs. After you've extracted the save, mount the rom in GW mode and inject the save using SaveDataFiler (note: this should also work for games that do not rely on 6.X save encryption). For card 1 games that don't rely on the 6.X save encryption I believe the option on the GW launcher menu should work.

Currently, yes Sky3DS + Ninjhax 2.0 is the best option for 9.3+ 3DSes.

A 9.2 or lesser 3DS will allow you to launch unsigned .cias, which is much faster than pressing the button on the Sky3DS to switch between roms, have emuNAND, install homebrew directly to emuNAND (or sysNAND if you wanted), play modified games (i.e. Pokemon randomizers), play out of region games (though Ninjhax 2.0 can do this as well) and more. If you can get your hands on a N3DS with 9.2 or less, I'd say it's worth it, but it's ultimately up to deciding whether the extra features interest you or not.

Hi, I've just bought a 7.1E 3DS and I've read some guides here and there. I have some noobish question thought :P As far as I've understood, the best thing to do should be:
1) create an emuNAND following this guide https://gbatemp.net/threads/guide-how-to-setup-emunand-without-a-flashcard.386262/
2) set rxtools up
3) use rxtools and FBI to install CIAs to the emuNAND
This means I'll never touch the sysNAND and it's 100% impossible to brick my 3DS, right?
I also wonder if the emuNAND is region free. What happens if I install an American or Japanese CIA? Does it work? Also, what about GBA and DSiWare CIAs? I've read here https://gbatemp.net/threads/tutorial-installing-rxtools-custom-firmware-3ds-and-2ds.390867/ they only works in SysNAND. Is it safe to install them, then? And what happens if I install an American DSiWare on my European sysNAND? I remember a wad with a bad banner could brick the Wii in the early days and they weren't region free...

To stop it from updating, just don't set up an internet connection on sysNAND. You will need Cubic Ninja, a Sky3DS or Ocarina of Time 3D to run the CFW. If you use OoT, you will also need either a save dongle or another 3DS that is already exploit compatible to install the exploit save on the cart.

Firmware updates should only be installed via the settings menu. Game updates: Yes. These can be installed via the e-shop.
