Read the documents. You don't even have an rxtools folder on your card. I'm guessing you've been using cakes all this time people have been trying to help you, while hijacking an rxtools thread. That's probably the first of your problems why nothing is working.

Edit: and if that firmware.bin is required on root for cakes (I don't know) It's going to conflict with rxtools.

Here... My Root of my SD Card
For what it's worth, I have the same issue. It used to work fine, but it seems a recent rxTools update has broken NTR.

For Phil5004 and all those that are having trouble with launching rxTools on N3DS (red flashes and so on), I MAY have the solution you're seeking :) First of all, I haven't made nothing by myself, I just went through the topic and tried to mix&match, and it happened to work (perfectly?). Obviously, I can't guarantee that it will solve your problem ^^ Let's get to it :

1 - Download the latest build of rxTools from here : https://www.dropbox....59vZk6i1pa?dl=0 (the one I'm using while writing these words is "rxTools_09-28-15_19-52.83afbb6.zip")

2 - Unzip it and copy the "rxTools" folder on the root of your sd

3 - Create a folder at the root of your sd, call it "3DS", create another one into SD://rxTools and call it "data"

5 - Download ReiNand 2.1 from somewhere (Nintendo copyright) ("Reisyukaku pastebin" in Google should do the trick)

6 - Unzip it, open rei folder, copy "firmware.bin" into SD:\\rxTools\data and rename it "0004013820000002orig.bin"

7 - Go to your unzipped release open ninjhax directory and copy "rxTools" folder into SD:\\3DS

8 - Download this file, paste it inside SD:\\3DS\rxTools and erase the older one

9 - Download this file and paste it at the root of your SD

10 - Download this and unzip it into SD:\\3DS

11 - On your 3DS, disable Wi-Fi, flash this QR Code, then go back home, enable wifi and open the web browser :

3dsbrowserhax_auto_qrcode.png

12 - On the homebrew chanel select themehax installation, install it and then reboot

13 - Now you can start Homebrew Menu from themehax by holding L on console boot, and then start rxTools

(Optional) 14 - I you want to start rxTools instead of Homebrew Menu at start, delete "boot.3dsx" from the root of your SD, copy SD://3ds/rxTools/rxTools.3dsx at the root and rename it "boot.3dsx". You can now delete the 3DS folder as it's more or less pointless now.

Basically, it's just official instructions with the right links, and some corrections.. I hope it can be of any help :)

You cant have linked emunands if you are using the homemenuhax and having emunand on a different firmware than sysnand (othewise, emunand home menu would crash on boot)

Edit : it would also mess up if you only have homemenuhax installed but dont actually use it.

Well everything was good before I try to update the emunand! I took out my sd card and formated the sysnand. SO I think it was unlinked. Put back the themehax and browserhax! after that I downloaded sysupdater 4.1 intalled it on rxtools emunand. Created a folder called Updates put the .cia files from 9.5.0-23 for USA N3DS.zip in it! Went back to rxtools emunand opend sysupdater and updated the firmware! So what did I do wrong?

Well, was the themehax installed in your sysnand before you formatted it ? If so, it stayed on the emunand's thème data and is crashing at boot... The best way to fix it would be to delete all thème data from both "Nintendo 3ds" folders, that would force the emunand to generate some new, proper thème data...but i have no idea what file to delete form the folder.

Edit : i believe i found the proper folder to delete :
"sdmc:/Nintendo 3DS/{ID0}/{ID1}/extdata/00000000/{extdataIDlow}/"
Where all names between {} are console specific, in your case, you will have 2 folders that represent {ID0}, delete the {exdataIDlow} from both, to fix it, it will delete all thème data from sysnand and emunand, thus fixing your emunand (if you are afraid of deleting the files, you can always back them up on your computer )

Is it possible to use "3ds format system memory" option on EmuNand?
