What the main issue here is, there's another folder within the Nintendo 3DS folder. Which I just merged. It wasn't registering because the ID folder with 32 characters needs to be copied over to the EmuNAND created one. Works fine for me now

Yep, and this is actually the preferred exploit for 4.x users since the other one needs internet access (and you have to clear cookies + go to a website every time which is slow)
So, if I want to boot in gateway mode, I need WiFi? But what if am not at home, maybe in a car? What should I do then?

I patched my clean Alpha Sapphire rom from a .3ds to a .3dz with my own personal Pokemon X header. Connected to the internet just fine. Bank and PSS both working perfectly.
Downgrade so you can install the DS exploit, or wait for the Mii exploit that they didn't release yet (probably because, for whatever reason, they don't feel it's ready for public consumption on the N3DS yet, and that exploit works on the N3DS). Since you can't do either yet, just leave it in standby mode while you're out (and disable wifi to save battery).
Ah, the unspecified bonus feature. I was wondering if it had to do with save cross compatibility. Looks like I have my answer. Hope it works with card 1 saves too.
This seems to be the main reason why Gateway is making the Mii Maker exploit, but for now you do need WiFi. Some people managed to copy the payload html onto a local server so we might see a sort of Android-app-Gateway-bootstrap-thing soon.
I think when it goes to test your connection, it may download the update and then start prompting you to update. I think you can get around this by either turning the 3DS off or maybe blocking some Nintendo update servers (although I don't know if this allows the connection to be successful).
But if you haven't already entered your WiFi settings and are wanting to run this exploit then there's not much more you can do...
I am pretty sure you will need WiFi with the Mii Maker exploit as well, as the QR code will trigger something to be downloaded from somewhere.
They said it was an install-once method with Mii Maker, so no, it won't need WiFi after the first time.
I've not been asked to update. Setting both Spotpass settings to no appears to still be working for me on my Zelda: ALBW 3DS XL (on my 4.5s, I said "Later" to the ToS when I unlinked, and I never accepted the ToS at all on my N3DS).
Unlike the single-color themes, parental controls is a separate setting even while linked. If enabled in SysNAND, you will be asked for a pin before updating (or before entering system settings if you set it up that way).

Then I'm potentially screwed. I'm on 9.2 and use the eshop a lot, so agreed to everything. I deleted my wifi settings when gateway announced not to update any further. Wonder if the dg update will solve this.... Or maybe I just take the plunge and if it goes bad, I can reluctantly get a sky
