It extracted again only the exefs but this time with no error message.
(hactool -k keys.dat game_update.nca --titlekey="titlekey" --basenca=game.nca --romfsdir=D:\NintendoSwitch\Tools\HACTool\SMOUpdate\romfs --exefsdir=D:\NintendoSwitch\Tools\HACTool\SMOUpdate\exefs)
While extracting Super Mario Odyssey's Update (1.2.0) files it extracted the exefs but not the romfs with the following message:
Note: cannot save BKTR section without base romfs.
Is that normal?
It worked!
I used the automated way to get the nca files and then ran this in a cmd window:
hactool -k keys.dat game.nca --titlekey="titlekey" --romfsdir="direction\"romfs --exefsdir="direction\"exefs
And I got all the game's files!
